I think Klonoa 1 in Phantasy Reverie Series is much better than the Wii remake but the original still is the better way to enjoy the game.

Maybe it's controversial but Kirby's Return to Dreamland DX is better than the Wii version mostly thanks to the QoL improvements from Triple Deluxe, Planet Robobot and Star Allies that got added to the game engine compared to RTDL.

Pokemon FireRed and LeafGreen
Pokemon HeartGold and SoulSilver
Metroid Zero Mission
Mega Man Powered Up
Haunted Castle Revisited
Pac-Man World Re-Pac
Super Monkey Ball Banana Blitz HD (but not by much, game still sucks lmao)
Crash Team Racing Nitro-Fueled
Project 06 (I know this is fan made but still)

Kirby Super Star Ultra on DS I find much better than the SNES original.
Not only it had more sub-games it also had some QoL improvements in its gameplay like the ability to remove and ability without making a helper.

The only actual downside is probably the soundtrack being inferior to the SNES one (and while it's entirely subjective I'd say that the backgrounds on the SNES have some nostalgic 90's pre-rendered 3D).

I actually prefer the soundtrack in the DS version, but both are nearly identical.

The music are nearly identical... yet you can clearly hear the difference between the phenomenal SNES soundchip and the crispy DS speakers:

One of my favourite themes from the game

You can hear how the SNES one has more echoes and stronger sounding drums.

And it's subjective but I am not that fan of the pre-rendered 3D cutscenes in heavily compressed mpegs when you see the nice in-game sprites:

Edit: I also largely prefer the music playing during the Nova summon cutscene

Fair enough, but I still prefer the DS version ost. Unpopular opinion, but I never really liked the echo effect in a lot of the osts for SNES games.

Pokémon FireRed and LeafGreen and Resident Evil 1 (Remake) are the only cases where I actually prefer playing them over the originals (especially FireRed and LeafGreen, I really can't understand why anyone would play the original Game Boy versions of Red/Blue/Green nowadays instead of FireRed and LeafGreen)

Also Metroid Zero Mission, Metroid: Samus Returns/AM2R, The Legend of Zelda: Ocarina of Time 3D, NieR Replicant ver.1.22474487139, and Pokémon HeartGold and SoulSilver.
I forgot to mention Crash N. Sane Trilogy and Spyro Reignited Trilogy. I consider them superior to the originals as well.

I can immediately think of two: Sega Ages Phantasy Star and Star Ocean The Second Story R (or as it's known on Steam, "STAR OCEAN THE SECOND STORY R"). The first because I absolutely LOVE the ability to switch between PSG and FM audio, and the latter because it somehow managed to keep the crazy amount of original content in the game yet be far more respectful of my time as a full time middle-ager with a family

Oh, the Switch Sega Ages because we got another one on the PS2.

You should try the SMS Power! romhack which translates the game again from the original Japanese script (no more cola and burger) and you can even choose Alys' hairstyle on the field.

Yeah the SMS Power translation really makes a total improvement over the original Phantasy Star. If you use an emulator that supports the Yamaha FM chip the Master System used for some games you can use the FM music that only the Japanese version of the game had available at the time. The music kinda sucks without it. Now you can play it the way it was intended. Also being able to tweak the encounter rate and gold/xp gain from the title screen too. A lot of translation hacks can learn from that one imo
