Well, I just wanted Snake to punch raptors, but if you want to go deeper...So basically you want a Dino Crisis game that would in theory play similarly MGS3 or MGS5.
MGS3 would be better for it if you want it to remain closer the original Survival horror theme, You still have the option to "go loud," but do to limited recourses you wouldn't be able to do it consistently. You have the ability to fight back on occasion, but you would have to consider your resources as well as your positioning, since smaller agile dinosaurs might be able to flank you if you aren't careful, in addition if you aren't careful you could draw more dinos to your location.
If you made it similar to MGS5's gameplay, it may be better to potentially add some Monster Hunter elements, to possibly add more of a challenge. While this may make it more "fun" to a larger audience, it will likely come at the cost of the survival horror elements, or at best will start as a scary game, but once you get past certain point you would probably make a joke out of most encounters. This might be cathartic to some, while others would prefer that it maintain it's horror elements throughout the game.
Also if it was a game similar to MGS5 I would hope that it would be able to be properly completed, unlike MGS5.
As for MGS4, is better as a finale then as an actual game. Although if you look into how Kojima wanted to end it, which is if I remember correctly, Otacon and Snake are either arrested as criminals or shot by the police.

I'm sure that something like RE2 remake could be also done for Dino Crisis if you want something closer to a horror game. By adding Snake you can ad all the MGS mythos. In regards to the problematic elements of his early games, such as the treatment of women, that was just how things were at that time. I don't like it, but lets not pretend that he was the only person in all of Japan to do things like that at the time. It is terrible and unacceptable behavior by modern standards, but it was deemed acceptable by the standards when it was released.
It is the same with the way that people of African decent were depicted in early Japanese media. Horribly racist by modern standards, and arguably of the standards of the rest of the world when it was released, but if you learn why they did it that way, which is because early Japanese comics/anime/media took inspiration from early western comics/cartoons/media where such depictions were the norm. The Japanese didn't realize the racism behind the source material until they started to receive negative feedback from the rest of the world for their depictions.
If I remember correctly, while the Zone of the Enders and Boktai series, while they both have Kojima's name attached to them, are games he produced. His name was added to them so that more people would try them then if the people who actually game were listed.
Also, Neon Genesis Evangelion may only seem "generic" to you because many modern anime and shows took inspiration from it. You seem to mix up when something is the inspiration for something else. I am not really a fan of Evangelion, but if you refuse to acknowledge the cultural impact something had just because you don't like it or you don't think that it holds up to modern standards, how am I supposed to take your opinion seriously?
Are you going to complain that Pong is a boring, simple, and unimaginative game, because it is based on ping pong? Ignoring the cultural impact it had when it first came out, or the advancements in technology that had to take place for it to even work?

The original Metal Gear came out at a time where most games were about running around and killing everything on screen. This was the case because it is a lot easier to program then enemy ai that reacts to different things that the player is doing. Complaining that you think it is unoriginal when at a time where conventional wisdom on games was that most wouldn't be interested in a game that wasn't about killing every enemy or sports. In addition to this they dared to try and have a story more complex then "beat bad guy," at a time when due to how little space they had to work with any added dialogue or story would come at the cost of gameplay. and you are saying that it is unoriginal. Not liking the Metal Gear series is one thing, saying that it is unoriginal, because it takes inspiration from something is ridiculous.
All creative media is inspired by the experiences of the people who make it. Those people are inspired by works and media that they like and dislike. Many works that people think are "original" are heavily inspired by much older works that those people have either not seen or heard of. The original Star Wars trilogy is heavily based on other earlier science fiction.
Also Snake is heavily based off of Snake Plissken from the "Escape from New York" and "Escape from LA" movies, which is why he takes the name Plisken in MGS2, as an homage to that inspiration. The creator of the "Escape from" series even gave Kojima his blessing, when the company that owned the rights to the "Escape from" series tried to sue Kojima and Konami.
Now, it is a fact that as time has gone by it has become more and more apparent that Kojima wasn't the only guiding force on the games that he made, and that his role wasn't as big as was originally believed. Information also came out that him being kicked out of Konomi wasn't just because Konami is evil.
