I spent an entire night years ago trying to beat Justice in the original Guilty Gear. BRUTAL final boss fight.
If you struggle that much with Justice, you're absolutely NOT ready to face Baiken. That woman's AI is NUTS it makes Justice look like a good lady in comparison. ::smirk1
 
I somehow managed to beat Crow Mauler in Fear and Hunger on the first try with no injuries only to have him slaughter my whole team on the next five or so attempts. I guess I just got really lucky.
 
In my case, the Ultima Weapon in Final Fantasy 8.

With this secret boss, who is fought on Deep Sea Research Base, on the subterran, there are an chance to obtain the last and most powerfull Guardian Force(GF) in the entire game - Eden. But, it's normally not easy to defeat Ultima Weapon. As many strategies guides told the best way to defeat him is decrease his defense with the first turn of a character with a Meltdown magic, many times the boss uses his attacks to pulverise all of HPs of one character or even the group when the battle starts. Many people likes to reach the battle with all the 6 characters in Levels above 70, with Hastega inserted on each Spd to guarantee first attacks with the attacking trio(one of them having Squall with his most strongest weapon and the last Renzozuken move to done after he is blessed with an Aura magic).

But Ultima Weapon is a monster of speed, surpassing characters turns to attack with his high power. When I have an PS1 with FF8, it costs four weeks for me to defeat the superboss, in my need to have Eden safe and save. I had also an strategy guide who explained the best way to defeat him, but sometimes this method not worked. It only I leveled Squall, Irvine and Rinoa at Level 99 with their maximum Special Ability moves(Renzozuken, Armor Shot, Whishing Star+Invincible Moon), as well Firaga and Hastega on their Pwr and Spd slots in Junction to beat him. And I confess that I clear the game without defeating Omega Weapon, and with this I avoided more weeks of frustation.

NOTE: the HD Remaster version continues to have Ultima Weapon in this same naive.

Basically doing the Ethan Winters saga.

I don’t care if that’s a weak answer, what a pain in my kidneys and I couldn’t be happier when I finally beat it after 589864433566 tries and on pure luck.

Flamelurker in original Demons Soils took me around 8 hours to beat.
Alma on Ninja Gsiden on Xbox took me like, 4 hours. The camera was horrible, you could only ever see her or Ryu, never both of you at once. So I could see Ryu and guess when to dodge or attack, or I could see Alma and have to guess where my character was in the arena.
