Would having a GBA emulator on a GameCube interfere with the use of a GBA Flashcart?

Have a GC modded with Swiss for GC emulation with a couple of other emulators integrated including mGBA with the official GBA Player accessory. I have had a few issues with mGBA and overall would prefer to use a flashcart interface rather than have to continue to fiddle with the mGBA. Looking at using the EverDrive GBA Mini, does anyone know if having mGBA on the system would interfere with the use of flashcarts?

The mGBA does not interfere with the use of standard carts with the system.
