Sections or parts in games people tend to find frustrating that you actually enjoy.

Down the tubes level in earthworm Jim I've memorized all the levels and actually the race against time in the submarine is a piece of cake for me.

I recall people being real mad at the incredibly slow build-up of the original Half-Life (from the tram to the disaster at the test chamber), but I honestly think it's examplary gameplay. They convey so much just by letting you walk around NPCs doing their own thing and interacting with the environment with very little dialog to boot. Unlike the vast majority of games, this one's world is not about you -- you are simply another face on a huge company and the game isn't afraid to let itself breathe before dumping you into endless action from then on. It's economic storytelling at its finest.

I couldn't agree more. It gives you time to get rooted into the world, to get accustomed to how Freeman moves (outside of the separate tutorial). The lab feels so sterile, it creates a very unique mood and atmosphere of intrigue.
 
The Majora's Mask Goron Mask room on the moon. People complain about it, but I thought it was fun to make all the jumps and get to the end.

Also, you can just take off the Goron Mask and walk the tightropes straight to the heart piece as regular link and ignore the puzzle completely, at least in the n64 version.

You can also simply Hold forward until the dash becomes automatic and simply hold Roll (The empty chests will do the turnig for you)

Speaking of Majora's Mask i find the Great Bay Temple not only easier than Hell The Water Temple, but hell of fun to swin around as a Zora, the puzzles are legit fun and while tricky main boss and the minibosses are fun...

Best Dungeon is still Stone tower Temple
 
For me the blocks that appear and disappear from the Rockman/Mega Man saga and as well as its some X and Zero/ZX variants. Although it is possible to evade those blocks that appear and disappear with the Rush Jet but it takes away the fun or breaks the game.

Sometimes the blocks that appear and disappear can be very precise to be able to jump for the block to appear and disappear and have a specific position So you will have to memorize the patterns of the platforms, those without falling on the ground and doing it again, but if it is in the void by a margin of error when you fall, worse because you can fall and lose a life.

Oh I know this all too well. I think we all remember the fire stage in the second game lol. Brutal!

The Heat Man level one did need precision and memorization in those blocks as well although for some reason it is possible to advance with the Item-2 which was like a kind of jet although it sells out quickly.
 
The fade in Dragon Age origins. I enjoyed going through and collecting the stat boosts. Funnily enough on my second replay through I enjoyed it more than the first.
It also has a vibe I like.
 
The hunt for the eight Triforce pieces in Wind Waker was not as bad as I expected. Just that for some like the Ghost Ship it's trickier but thanks to the Cyclone to teleport you can basically reach most of them midway into the adventure.

But I think that Metroid Prime's Artifacts are less tedious to get.
 
The job minigames in No More Heroes (I actually think they add a lot to the atmosphere and the game suffers without them)

I actually enjoy the fishing minigames in the Breath of Fire series, especially IV.
