I'm not 100% sure how obscure these are but I never hear anyone talk about them.

It's weird to think of Rumiko Takahashi as obscure but this one certainly isn't popular like Ranma, Inuyasha, Urusei Yatsura, etc
 
Vanilla Spider, HEAT, and Aku no Musume/Meshitsukai (it was either of those but they're based on vocaloid songs of the same name and have a good story)

Umibe no onanoko, it's basicaly a hentai made by the same guy of goodnight punpun, its pretty crazy, try it

I've seen the Binbou Shimai Monogatari anime. Does the manga have new material and concludes the story in any way?
 
Chronowar by Kasumasa Takayama, an underrated mangaka who worked for Spain doing things like Miyuki Mata and short stories for Garo. The rest of her work remains untranslated. I did an article about the Norma edition some time ago, but it's in spanish.

The Human Clock, by Seiichirō Tokunan: a cult manga about a guy who turns into a clock, the style is very influenced by the Weimar Republic artists, it's an unique thing:

Blaster knuckle is about a freed slave hunting down demons and vampires in the 19th century that disguise themselves as members of the KKK.
Considering it was made in the 90's it was pretty unique to have a black protag at the time.

My girlfriend read this as a kid. I picked it up just to see what kind of things she's into. Switch Girl is a fun little romp, though I couldn't find the full translated version

My favorite obscure manga is Azumi by Yu Koyama. It is a historical fiction manga about how dark and gritty the life of an assassin could be in Feudal Japan. The titular character has to balance her feelings as a woman coming into adulthood with her duties as an assassin. If you like seinen manga, Azumi is a hidden gem.

Maria no Danzai is about a Mom enacting revenge on the people who bullied and killed her son.

AIKI is about Joukyuu Kunitoshi who's martial arts genius who just wants to fool around but gets dragged to various battle and over the top arcs. Pretty cool and funny too but I think there no one continuing the Sequel's translation as of now.

These two are probably the most obscure manga I've read.
Others are probably : onani master kurosawa, saiteihen no otoko and flowers of evil.

 
With the Light by Keiko Tobe unfortunately died with its author. However, if you want to get into a slow, down-to-earth comic, then try to find the paperback books which Yen Press translated around 2007 - 2010.

"The Music Of Marie"

A really strange, sci-fantasy story told in around 17 chapters, that features some absolutely incredible art. Its about a land thats protected by a mechanical goddess named Marie, who's ever playing music can only be heard by one of our main characters.

Thats all i can say without getting into spoiler territory. Give it a try! Its a nice short read.

To be fair, I think that is a reasonable set of entries since most of the time people are quick to name either Inuyasha or Ramna 1/2 when you mention Rumiko by name. I had seen a copy of Mermaid Saga in a local bookstore once. Read a sampler of Gun Smith Cats and really enjoyed it so much I wanted to keep my eyes open for a copy. Sanctuary is the one that is very new to me from my own recollection.

As for me, the only ones I can recall at the moment is the Kingdom Hearts manga and the Loveless series. I would debate to say that I halfheartedly say these feel obscure, but I say this because I felt like they hardly get talked about much. The KH manga was pretty nice in artwork and could I personally argue its similar to how well it translates the game story like how the Legend of Zelda mangas did. Loveless feels more like a guilty pleasure than anything else. The story is a bit interesting and there are some bits of where it got influences from Japanese culture. I remember being hooked in because of the art itself...

its not hentai at all. its IS really good i agree on that tho xD
but saying that its basically hentai is kinda disingenuous
