To answer OP's question, no not really outside of fanmade MUGEN Miku's.
Crypton Future Media actually isn't
SUPER crazy about inserting Miku into crossover's where she inflicts violence against human foes, and they've actually had a hard rule against this for years that's only really been loosened up since her appearance in Fortnite. Stuff like Monster Hunter and Super Robot Wars got by on a technicality since she's fighting monsters/mechs in those and not directly engaging other humans.
Even now, Crypton still prefers to keep Miku with a non-violent image as much as possible, so outside of a more lighthearted or cartoonish fighter like Smash, it's
extremely unlikely she'll ever appear in a commercial fighting game outside of maybe a character color reference
So you don't leave empty handed, Fillia's Color 9 in Skullgirls is a clear Miku shout-out, so there's that.
