I highly recommend the emulator Neko Project 21/W for playing on Windows. It's the most feature complete emulator for the NEC PC-9801 and is in active development receiving frequent updates. Use this guide for help on how to obtain and configure the emulator.
Note: To play with a controller in NP21W go to Device -> Sound option... and in the JoyPad tab check Use JoyPad-1. By default the controls are left joystick moves Rusty, A button is jump and B button is attack. X and Y are those but reversed. You can change the ABXY buttons around using the 4 check boxes in the JoyPad tab and checking POV -> X-Y Axis will switch the joystick with the d-pad but you can only use one or the other.
