I know a lot of people prefer the Super Nintendo version, but I'm in the minority that much prefers the remixed versions from "Hyperstone Heist". The melodies are clearer and the percussion sounds a lot better.
Hell, I prefer even the original arcade soundtrack.
 
I love the sound the Yamaha YM2612 produces, but for this specific game, the SNES version wins for me. The arcade is pretty good but sounds a little subdued compared to the SNES sound which, while the arcade sound has a higher fidelity, the SNES SoundsFonts in this game have a little more variety. Take Neon Night Riders for example. Unfortunately Hyperstone Heist doesn't have this track.

I vote Hyperstone!

I played the everloving efff out of the SNES version of Turtles in Time back in the day, as a buddy of mine had it and insisted on running through it as a "warmup" to whatever else we'd be playing that day. I barely knew Hyperstone Heist existed until many years later, when I picked up a Model 1 Genesis for $12.50 at Goodwill and decided to track down a few games I'd missed out on.

Yes, I was instantly blown away by the clarity of the Genesis soundtracks. I still love the SNES, but to my ears, the Sega ports often sound clearer and sharper, with the SNES ones being more muffled. I know this all has to do with FM synthesis vs MIDI, but to my ears, I adore how clear Genesis soundtracks tend to be when compared to their SNES counterparts.

Favorite Genesis tracks are Select Your Turtles and Sewer Surfin', but really, I like nearly every track in Hyperstone better than their SNES Turtles in Time counterparts.

It's all a matter of personal preference, of course. But since you asked... know that you are not alone in your opinion, OP 🥳
 
Honestly Both Soundtracks in both Systems/Platforms are very good but my Favorite is the Super Famicom/Super Nintendo Version because its Feels like a sort of polished version of the original arcade and the instrumentation is like a mix of rock n roll with a slightly futuristic touch but it fits quite well for the SFC/SNES port, and also that it is faithful to the original arcade themes but in the very style of SPC700, but as I said, it sounds great.
