What Games Do You Hold in Highest Regard, Where a Ghost Is the Protagonist?

The Blackwell Legacy and the other games of the series are point-and-click adventures with pixelated graphics. It's a very good adventure game!
 
Arguably, Yume Nikki. But it's like a purgatory kind of experience rather than the ghost among people that you are describing.

And about angels, in Faust Seven Games of the Soul you are some sort of judge sent by God to find the truth about some events and save some souls from Mephistopheles.

Guardian Heroes originally on the Sega Saturn was a side scrolling beat'em up with RPG elements (possibly one of the best games on the system). You control 1 of 4 characters (plus more unlockable) but after the first level you find a Legendary Hero that joins you as a NPC and he is a powerhouse undead knight.

The main character gets possessed by a ghost, who tries to make him commit suicide, but fails and gets stuck in his body at the start of the game. It is 2d metroidvania and parody of the fantasy genre. Overall, very good game, mechanically speaking. Good variety of enemies and spells. Very creative bosses. Try it out, if you are not against some crude jokes and parodies in general.
 
Avenging Spirit Basically you play as a ghost that possess enemies to use their abilities, they can die but you stay safe, requiring to possess another body before your time runs out

if the concept of ghost stretchs to any undead, Medievil is my Spooky Month jam

Hollow Knight, well, the Knight is called ghost anyway

I second any mention of Ghost trick, feels like Avenging spirit's spiritual (Hehe) succesor

I played the sequel first, Guardian Heroes Advance, where the hero takes the lead.
A fantastic game, though ghostly only in theme. The summoned warrior walks plainly among mortals.
Still, the concept remains intriguing.

Not exactly the protagonist but I can think of a couple games with a ghost/spirit as a companion

- Beyond Two Souls: The protagonist is followed by an entity (invisible and intangible) that only she can communicate with. You actually control both the protagonist and the entity throughout the game. Being a David Cage game, it is basically an interactive movie and has multiple endings based on your actions and choices. It features Elliot Page and Willem Dafoe.
HEAVY SPOILERS:
It is revealed the entity is the stillborn twin brother of the protagonist, "haunting" her

- The Legend of Zelda Spirit Tracks: Link is assisted by Zelda in spirit form throughout the game

I would list another game but the mere fact of impling something about the protagonist would be a massive spoiler
Beyond Two Souls, yess!! Highly recommend it to anyone

So demonically fast paced, it may be called ghastly rather than ghostly.
