Defentially Psycho Dream! infact that obscured hidden Super Nintendo/Super famicom gem recently got a rerelease on the PS4 and Nintendo Switch,the game combines Sci Fi Metroid-like Elements with japanese horror elements,it plays similar to both the Valis games and the Castlevania games:P

Yes,your absolutely right,that the first stage in Legend of the Mystical NInja (AKA: Ganbare Goemon 1: THe rescue of Princess Yuki) has a horror theme where you fight the Horo Temple Ghost Woman.

Pocky and Rocky 1 in general is filled with Horror Ghost themes,but stage 3' The Haunted Cementary stage takes it up to eleven on a whole new Level.

The only one I can recommend is Clocktower and I highly recommend playing the Deluxe hack cus it makes it much smoother.

I feel any game that has anything resembling halloween elements could fit perfectly fine. If it is just 100% spooky ones then yeah, Super Ghouls 'N Ghosts, both SNES Castlevania (IV and Dracula X), ZAMN (funniest acronym tbh), Clock Tower etc. will keep being listed.

Final Fantasy IV has Mt Ordeals as very halloweeney, FF V the ship cemetery and FF VI-I mean it speaks by itself.
The whole DKC trilogy has always that kind of level (DKC1 not much tbh but DKC2 has Gloomy Gulch and DKC 3 was almost a horror in certain worlds and levels imo).
