Add the discs in order in this drop down menu
File 1 = Disc 1
File 2 = Disc 2
(you may need to use the mouse scroller to scroll down)

then choose an output folder for the .pbp and hit convert
then find the EBOOT.pbp file and rename it Metal Gear Solid.pbp
