I very much liked the animal picture taking side quest in Beyond Good and Evil. What's fascinating is how the game included humanoid animals as well, so you were also taking pictures of NPC characters

Animal mounts can be really powerful in Dynasty Warriors games, particularly Shadow Runner. This horse paired with certain characters who excel at mounted combat makes them unstoppable in certain installments. It was also pretty fun running people over in DW 3 while mounted on an elephant.

Do the chao in Sonic Adventure 1 and 2 count? I adore those lil freaks! They feed into the gameplay loop so damn well and I've lost hours just watching them wander about and do a whole lot of nothin.
 
Tokyo Jungle in its entirety (even if there is a human at some point)

Jake in Dog's Life being able to poop and pee on command. Or if you pooped to recently, he busts a loud ass fart. Good times
 
Getting REAL obscure here

In a Java Game called Orcs and Elves 2 you play as a thief that adopts (Read: finds) a Mouse, you can find small holes in the levels where you can fit the mouse and find either Loot or the a Key to the Puzzle

Favorite uses of animals in video games?

I will say as food. And annoying as hell becuse most times when they add dog´s or cats you have to either follow them in a slow ass way or try to find them or some other painstakingly shit.
 
In Lost Judgment, a detective-focused spin-off of Yakuza, you can borrow your sidekick's dog to help you find items or clues for a case. Or just take him on walks if ya wanna::heart
