Emil from Nier. I don't think anything is explicitly stated, but I'm pretty sure the game hints at him having some form of romantic interest in the male protagonist

It's my head cannon that Edelgard Von Hresvelg from Fire Emblem Three Houses is gay, or at least bi. There feels like a lot of romantic subtext if you join her side as the female avatar.

I also ship the hell out of Shamir & Catherine from the same game. They can kind of "end up together", but it's mentioned in more general terms and not explicitly referred to as anything romantic. You could just see them as travelling buddies
