What are your favorite features that come with having a modded 3ds?

I don't know. I never had a 3DS.

I remember there was a feature on 3DS without mods where YouTube has a speed up and slow down functionI liked that I could watch YouTube on the 3ds.
Only the New Nintendo 3DS models can do PS1, and it takes some fiddling around with the settings to get them just right. It's not as great as playing them on a PSP or Vita, but it's an incredible thing to behold on a 3DS. I first played Pepsiman on a 3ds. Dino Crisis and Tenchu were playable too from what I recall.Being able to play Japanese exclusive games. As a big fan of the Theatrhythm games, I always wanted to play the Dragon Quest one, but couldn't due to it being Japan exclusive. Now I can thanks to 3DS modding. Another Dragon Quest game that comes to mind, since the 3DS had a ton of Japan only ones, is the remake of the first Dragon Quest Monsters game. I remember finding out about it from a friend around the time it came out, and thought it looked cool, but, again, had no way to play it, until now. Even beyond the 3DS' own library, playing fan-translated games from retro consoles is awesome. It feels so natural.
I also recently discovered the 3DS can emulate PS1, which is just so insane to me. It doesn't even sound real when I say it, but, lo and behold, it is.
This is honestly why, as neat as VC injects are, I've mainly stuck with standalone emulators on the 3DS. It's just quicker to scroll through a list of games, than having to use a magnifying glass to find a specific one on my home screen. Unfortunately, it's a lot less whimsical. Even if my home screen would look like a nightmare, the prospect of having the fancy little VC graphic for my games is enticing.I think the one nitpick with the 3ds is the tile limit. If you're going to put a lot of games on it, at some point they won't show onscreen anymore. I think the only work around was a program that sort of created a second user profile for those extra games and it let you switch between the two profiles. Also, things can take a while to load on a 3DS if you have a really large SD card
Relatively minor issues though
