I guess I'd go with the classics and say Mad House, Sunrise and Gainax. There are a bunch of others that made great stuff but I generally don't bother memorizing studio names.

I'm waiting for some brave soul to mention Pink Pineapple.
 
Mine is Trigger. Their animation is just incredible, and most of the shows they produce are really good too. I especially like Inferno Cop because it's hilarious that a studio known for incredible animation made a series with almost no animation.

Before they were known as Science Saru, the team, directed by Masaaki Yasa, worked under Madhouse on Kemonozume as well - really fun series. Interesting, almost abstract art style. It's where the Saru logo came from. A lesser known show, definitely worth a watch.

I loved Inferno Cop myself. Space Patrol Luluco is good? They're from ex Gainax right?

My small gripe about Gainax is how they sometimes cannot finish properly a series.

I liked Space Patrol Luluco. Its goofy and zany, but in the Trigger fashion. They are ex-Gainax. To my knowledge they're the team that did Gurren Lagann.

If we can count it as one, then Studio Ghibli and Topcraft. The old TopCraft was great at adapting Western literature to film, creating classics like The Hobbit and The Last Unicorn, as well as helping create TV shows like ThunderCats. Likewise, they were important for Japanese anime, both in working on various 70s anime series and, most notably, creating the "first Ghibli film", Nausicaä of the Valley of the Wind.

Of course, when they folded, their talent went on to form Studio Ghibli (as well as the short-lived Pacific Animation Corporation, which became Disney Animation Japan). There isn't much more to say about the legendary studio that hasn't been said other than not many animators in Japan or elsewhere can claim to have reached the level of artistic talent and mastery that they have.
 
One that I feel doesn't get talked about that much is Brain's Base, they made some of my favorite anime.

I've incidentally ended up enjoying several things from Sunrise at different points in time.
