Those versions are exactly the same, unfortunately. One of the reasons Flycast Dojo exists is precisely because of the frame pacing issue, it has a couple of options that attempt to fix the problem, although not perfectly:

I have tried games on both emulators (flycast and redream) and the difference is noticeable, if you want I can make a video with the comparison.

Have you enabled V-Sync?
Tried either OpenGL or Vulkan?
What is the refresh rate of your monitor? Running native 60fps games on monitors with high refresh rates can cause sync issues without proper syncing methods.
Use exclusive fullscreen.
Automatic Frame Skipping: Disabled
I'm using default settings, only thing I changed is Graphics API to Vulkan

I think I've tried almost every possible combination, and the result is the same.

The only way to get the video to run smoothly is by using the "Full Framebuffer Emulation" option, the downside to that option is that it disables the ability to use widescreen and upscaling.

As you say, it's most likely a problem with the monitor's refresh rate, mine reaches 75 Hz max, that's why emulators like Dolphin, DuckStation, and PCSX2 have some options to fix these frame-pacing issues.

For example, PCSX2 has these options:

Multithreaded VU1 should be enabled & V-Sync is disabled by default. My advice checkout wiki for game settings, changing settings can lead to wonky results. I leave my pcsx2 settings by default.

I had disabled Multithreaded VU1 because the first TimeSplitters has problems if it is activated, I forgot to activate it again.

I remember that I had to activate V-Sync because otherwise I would get tearing, but I don't have any problems with PCSX2, the games run smoothly.
