I like both a great deal. That being said, classic Doom and the various fan-made WADs for it is easily one of my favorite video game anything's ever, so my vote goes to Doom.

It's like a 10/10 VS a 9.8/10 to me though, both rule at the end of the day.
 
Both feel a bit undercooked as first attempts. Doom really needed more mid-tier threats inbetween the Pinky and the Caco. You jump from fodder to massive damage sponges with nothing between. Quake meanwhile only has one true boss fight in the whole game and just feels a smidge unfinished.

The difference is Doom 2 builds upon Doom and actually addresses that shortcoming, while Quake's sequels are completely unrelated to the original.

Personally I prefer Doom of the two. When you get to the late 90's I'd rather play Blood and Unreal than Quake, and Quake 2 was just kind of boring.
 
@Ferik; Quake 2 was going to be released under the name of "W.O.R.", but because of the marketing reasons they slapped the "Quake 2" label on it. A shame we never got a sequel to the first game's Lovecraftian / gothic world.
 
DOOM hands down. Can't decide which I prefer between Ultimate DOOM or DOOM II though...better maps or better weapons...hmmm...
How about a third option?

I'm playing through it again right now and having a blast. Probably my favorite of the official ID Doom WADs.

Anyway, like I've said before, I like both games, and they're both seminal to the genre of FPS, but if I had to pick one, I'll pick Doom simply because I play it more. There's so many community created maps.
 
Classic DOOM is great. Both are good games. I'm for sure a DOOM guy though. As an aside, I've been playing Star Wars Dark Forces lately, which is another great DOOM clone. There's a remaster that came out, but you can also just use what's called "The Force Engine" to play it using modern sensibilities.

I have The Force Engine (with Dark Forces and the enhanced assets) I just haven't started it yet. Got GZDoom with all the WADS too.

By all the WADs I'm going to assume you mean the iwads for Doom, Doom 2, TNT, and Plutonia? Possibly also Heretic, Hexen, and Strife?

If so, I'd also recommend tracking down No Rest For the Living, Sigil, Sigil 2, and Legacy of Rust if you don't have them. They're all officially bundled addons from more recent releases of Doom. Sigil/Sigil 2 are pwads for Doom 1, and No Rest/Rust are for Doom 2
