Hate to say it but that’s not super common. I hesitate to call the original Phantasy Star cyberpunk, and its sequels definitely are but no fem protagonist.
Closest I got is Metroid but the majority of games I’d argue are cyberpunk are post Dreamcast.

Galaxy Fraulein Yuna I’d say fits once you start hopping planets. Worth mentioning that it’s a visual novel that occasionally becomes a turn based RPG.
If it wasn’t up to Dreamcast, this would’ve been a done deal for Mirror’s Edge, and Astral Chain. You can get the former on Steam and the latter will probably still be available to find in GameStop or smth. Xenoblade X DE also exists and even though Elma isn’t the main protagonist, that game has a character creation system so you can play as a girl. The other Xenoblade games do not have this option but they DO allow you to play as the women, they just aren’t MCs. There’s also PS2’s Xenosaga trilogy in that regard but post DC

You can pick out of multiple pre-made portraits, including women. Takes place in a pretty futuristic Tokyo constantly at the edge of destruction. 7th Dragon 2020 1 & 2 are exclusive to PSP, and have to be fan translated.
7th Dragon is for DS and 7th Dragon 2020 3 is for 3DS. Maybe not the latter, but the former.
