Depending on whether you want an original GBA title, a port from another system, or an enhanced edition of that title on a new system, a lot of these are some pretty obvious picks mentioned before. Personal favourite would have to be Aria of Sorrow, it's a classic I come back to every year whether it be in the form of the original release or a rom hack like Serenade of the Moon (I should have bought it from the flea market years ago before it became 120 dollars). The Advance Collection is a good port overall. Also many of these titles have better versions on either the PSP or another console Street Fighter 3 Alpha, Riveria, Super Robot Wars Original Generation, and Chain of Memories. If you're more on the platformer side, Astro Boy: Omega Factor and Super Gunstar Heroes are the kings of Run and Gun titles on the system next to Metal Slug Advanced. Most JRPG ports to the system either feel somewhat inferior due to the audio chip or performance or about the same. The SNES FF Trilogy, Breath of Fire 1 and 2, Mother 1+2, and the SMT trilogy. The funniest/most tragic example is Tales of Phantasia, they attempted to port the PS1 version to the console, but it hardly runs in combat and is still the only official version available to this day. The system was also a NES/SNES remake/port machine, with a majority of Nintendo's library from that era being there in some form, everything from Mario 3 to the first Mother. So there is overall a lot to play on the system, but there's also plenty of better ways to play these titles.
