Some of them can be done that way, it hasn't worked for every game I've got. Myrient has an eshop for 3ds roms that come in the cia format. Use 3DS decrypter to convert the file to cci format.

Going by the github page it should just be a rename.
Maybe it's a bad / non-standard dump? Or it could be the emulator itself acting up since these are release candidate builds.

  • Azahar now makes use of the .cci extension, which is the true name of the format used by .3ds files
  • You can still make use of ROMs with the .3ds file extension by simply renaming the file to use the .cci extension.
 
As a side note, it is somewhat annoying that encrypted/unencrypted 3DS ROMs use the same file extension. It would've been nice if they had standardized a different one.
