Super Shinobi (Revenge of the Shinobi) and if you're going to emulate it, get the first version before revisions for the rampant copyright outrages before Sega was forced to change it - imagine seeing Rambo, Terminator, Spider-Man, Batman and Godzilla and you get to beat them all up.

Splatterhouse 3 - I swear the Japanese version I played this was special. As long as the cutscene where Jennifer died didn't play, she'd live even if you ran out of time fighting the boss. Every ROM I find in the Internet did not have this quality and she'd die if you run out of time. This made it possible to have a fighting chance to save Jennifer on the highest difficulty. I still have the cart which had this property and if I had the hardware to convert it into a digital ROM, I'd try to upload it to the Repo. Unless someone has more information? I should make a separate topic about this...

Platformer: Ristar
Beat em' up: Bare Knuckle 3
Shoot em up: Musha (Soulstar on the SCD gets an honorable mention)
Run and Gun: Contra: Hard Corps
Fighting: That one Yuu Yuu Hakusho game Treasure did
Racing: Batman Returns (Sega CD)
Puzzle: The Lost Vikings
Rpg: Shining Force IV

Unlicensed/Bootleg: Water Margin (not officially though don't give Piko ur money)
 
I can recommend a few games I have in mind:

Streets of Rage 2
Shinobi III

Castlevania Bloodlines
Thunder Force IV

I have not yet played it myself quite yet unfortunately, however Phantasy Star IV is widely considered to be a contender for the best game on the system.

For me, personally, these are some must-try titles - especially if you missed out on the 90s and just want a peek into that moment in time:

Mutant League Football (or Hockey!)
NHL '96 (or, really, any game in the series)
NBA Jam / Tournament Edition
Mortal Kombat / 2 / 3
Road Rash / 2 / 3 (my personal favorite Genesis series 🤘🤘)
Earthworm Jim (the first or second - though I am partial to 2...)
Spider-Man & Venom - Maximum Carnage
Contra Hard Corps
Castlevania Bloodlines
TMNT: The Hyperstone Heist

Honorable Mention - Zero Tolerance

Honorable Honorable Mentions - Street Fighter II CE or Super Street Fighter II. They just play so damn well with that six-button controller - especially once you crank up the speed and difficulty 🥳
 
Most of the ones I would've normally named, have already been mentioned by someone else, so I've picked out some of the more obscure games on the system that I think are must plays, specifically ones that are exclusive to the Mega Drive/Genesis.

-D&D: Warriors of the Eternal Sun
-Gunstar Heroes
-Metal Fangs
-Pirates! Gold
-Scooby Doo Mystery

And for an honorable mention, because I think everyone needs to play it because it is by far the most difficult game I've ever had the displeasure of playing - Rings of Power (one of Naughty Dogs early games believe it or not)
