Enemy Near - Twilight Princess
Who’s There? - Persona 4
Inside the Egg - Link’s Awakening
Eagle’s Tower - Link’s Awakening
Challenger Approaching - Smash Melee
Game Over - Smash Melee
Clock Town Final Day - Majora’s Mask
Final Hours - Majora’s Mask
Majora’s Mask Battle First Phase - Majora’s Mask
Joke’s End - Superstar Saga
Spook-E-Mart - Simpsons: Hit and Run
Lost Woods - Breath of the Wild
Banshee Boardwalk - Mario Kart 64
Ghost House - New Super Mario Bros. DS
Deep Dark Galaxy - Super Mario Galaxy
Daredevil/Speedy Comet - Super Mario Galaxy

First theme I thought of. That tone shift terrified me when I was younger.

-Phantasy Star Online - Revolution to the Origin Part 2
-Etrian Odyssey IV - Den of the Dark Realm
-Etrian Odyssey IV - With Eyes Blazing
-Metroid Prime - Title Theme
-Jet Set Radio - Grace and Glory
-Croc - Underwater 1
-Monster Hunter Generations - Nakarkos Theme
-Super Metroid - Maridia (Sandy Desert)
-Donkey Kong Country - Misty Menace
-Megaman X - Sigma Stage 4

And seeing that Ecco thread reminded me:

This is going to sound silly but the double dragon 1 and 2 nes game over music always terrified me. Street fighter 2010 inter dimensional rooms had incredibly creepy music. 8bit Serialism.
