Dumb question but when a ROM or ISO has say (USA, Europe), (UE), (UEJ), etc. that means that the game is virtually identical in all of the listed regions, right? I see this so often and I just want to be sure.

Yes, this is common with portable systems like GameBoy and such at least. There is also (World) ROM files that are exact same in all regions released.
Rare for old console games but in rare cases happens.
 
For the most part, yes; especially with portable systems like the Game Boy and Game Gear.
 
It means the game contains versions for whatever regions it has listed in the same rom.
The game will detect what region your console is and use the appropriate version.
Usually it's just the languages or 50/60Hz that changes but there are some exceptions.

Thunder Force III has both Japanese and USA versions in the same rom but if it detects a USA Sega Genesis it will boot the USA version and the game will be a little easier than the Japanese version.
