I went to Tokyo a few years ago for my honeymoon. My wife, who is not a gamer, was incredibly patient while I wandered around Super Potato for hours.

I’m planning to go back next year and would love recommendations for other stores to visit. We’re also planning to spend some time in Kyoto. I know most games are available online, but there’s something special about the atmosphere of a windowless room stacked with games that just can’t be beat.

Can't say I'm in the know exactly but these might help:
Relevant part starts at about the 4th minute mark
The retro game shopping chapter @16:30

There's this YouTube channel I've been watching a fair bit recently called 4amLaundry that makes videos visiting retro gaming stores, so I think that would be a good starting point in case you want to find the best places to find retro games in Japan.
From what I've watched of his videos, Hard-Off looks like the all-round best option. Surugaya also seems like a good bet.

Nice, I’ve never heard of this channel before, thanks!

I wanna try that out sometime; import gaming is pretty cool. Most 2nd gen ports on the Famicom are nice and cheap and I like playing Pooyan and Dig Dug and Galaga on the Famicom. Ah, my Famicom... I can't believe it's been nearly 10 years since I bought it... how sentimental~
Oh, well... I'll admit that the only time I buy games nowadays are relatively cheap JP import games, usually on the Famicom. That's the library I'm most familiar with in terms of JP exclusives.

While I am rather uncomfortable traveling to a new place, I'm considering someday going to SUN-SOURCE-LAND and specifically to EASTERN-CAPITAL and more specifically AUTUMN-LEAF-GARDEN to acquire some FAMILY-COMPUTER games.
