Luma3DS saved to motherboard or microsd?

I just recently bought a New 3ds LL off ebay. The seller put Luma3DS firmware on it for it to be region free but still has the 4gb MicroSD inside. I plan on swapping the MicroSD out for something larger but was wondering if I will have to reapply the custom firmware again? I know when I update the motherboard bios on a PC it is saved to the internal mobo memory so wasn't sure if 3DS custom firmware was the same deal or if I will have to go through the process on the new MicroSD I will order.
 
SD Card, if you decide to take out the SD Card out of your 3DS since it's already hack. Go ahead, transfer the files into your new SD Card and then put it in and boot it up.

Make sure you format it to Fat32
