Let's talk about those games which really deserved better -- not "hidden gems", but games that got completely ignored upon coming out and didn't get the recognition they so richly deserved due to things completely out of their control (like being released at the same time as a trailblazer or juggernaut or for a platform already on its way out).

My pick will always be Strife.

Because not only being the last commercially-released game made on the Doom Engine, but also coming out right in between Quake and Duke Nukem 3D, the game got shoved to the side and was never granted a second look while it was still being sold, despite being a completely groundbreaking experience.

I actually know people who wanted to buy it after playing the shareware just to find out that the studio that made had gone out of business. Such a sad fate.

When i first got into DOOM, downloading wads and trying mods, i came upon STRIFE. It was certainly a different experiencie from DOOM. It was interesting but ultimately i got tired after
raiding the palace to kill the dictator or something
thinking that the game was over but turns out that there is more levels to go through but i had already seen what the game had to offer and i didn't quite like it.
 
I think this applies to all the games that came out a bit late or ones that released when other big games was made

Mine would be Legend of Zelda: Minish Cap

Despite being one of the biggest franchise, this one just isn't well known enough

So many things that makes it so unique and for example that is being one of the last Legend of Zelda games to have an incredible 2D sprite work (other than four swords game). The soundtracks is amazing, the sound effects is cute, the maps and dungeons all have a new different things to discover.

While some of the dungeons have it's own flaws, it doesn't have those "hidden and near impossible to find" path to progress, it will at least give you a clue like poking those walls with your sword to hear which one is destructible (another great example of it's sound effects)

The bosses are quite easy, but you still can't get too cocky with it since those bosses always have a bunch of surprises, you can't even just beat them with a same method you did with other bosses, sometimes you just have to figure it out (other than just beating them with a sword)
 
As I recall when The Legend of Dragoon came out it was snubbed because of the simultaneous release of FF9... But today it's different, tLoD has regained fame rightly I would say, because it's a fantastic rpg despite some clumsiness in the storyline that I had, however, come to appreciate... It's like when you fall in love with a girl...you learn over time to love even her flaws!?
