Some emulators let you use the mouse, so, yes.

The Saturn port of HoTD sucks, get the arcade one.

I had a Dreamcast with a demo of the second game and I could play it with a controller no problem

Yeah, I played a good bit of House of the Dead and games like Time Crisis on controller with no issues back in the day.

I know for the PC version of the game you can use a mouse. And for the Wii port of the HotD games uses the Wii-mote, so you may be able to use a mouse on Dolphin.
