I can't recall the mission, sorry, in GTA Chinatown Wars there is a cutscene where on of our allies says "To emphatize this, we need a shot my my angry face" before the next shot is exactly that (The cutscenes are in comic book style)

I remember tha in Max Payne you get into an elevator with some speakers, of you shoot them Max will say "Thank you"

That one Puzzle of Phantom hourglass where you need to close your DS midgame to imprint a map into the touchscreem
 
Metal Gear Solid 1 with Psycho Mantis reading your memory card and making your controller vibrate. I didn't have any Konami games on my memory card, but when he made my control vibrate it absolutely blew my mind because it was strong. Most games I played had really weak vibration, so it really scared me as a kid. That and when you fight Psycho Mantis he turns off the TV occasionally. Not to mention he's really difficult as if he knows your every move. It's all because he is reading your inputs on controller port 1.

He's one of the most brilliant bosses I've ever seen, and the battle against him is so unique.

Kojima making fun of poor people who couldn't afford a stereo TV in 1998. That's just funny in retrospect.
 
There's a couple on Alfred Pelrock En Busca De Un Sueño in which the main character (and a few others) insult the player's intelligence by recommending we start using our brains or press X "250 times" to see if that solves anything.

Metaphor: ReFantazio has a 4th wall break that starts in the first minute of the game and pays off on the last cutscene.

It isn't mind blowing but its cool.
