I think a helpful term would be “otokonoko”, that’s name of the subgenre you’re asking about.
In which case, I’d strongly recommend senpai is an otokonoko.
It’s my favorite manga in the past five years. A phenomenal read.

I would assume that it's a fairly minor aspect, but it does exist. The male MC wears a maid uniform and wig at some point and wears it well. There's also a major character of very ambiguous gender.

One of my all time favorites and first animes I watched is No.6.

The novels and the manga are also pretty good.

Despite nothing ever happening, since it's my profile pick, I have to mention Free! too. Not a manga, but still.

I've also found that Koreans are incredibly talented at drawing cute boys and there's a ton of BL manwha. I'm currently also reading through "Could the Boy Next Door be a Vampire?".
