My personal favorite is probably the 2018 Spider-Man game. I've also been in a mind to replay Arkham Asylum lately. I haven't played it since it launched back in 2009, but I remember thinking it was my Game of the Year back then. I never played any of the sequels and I hear both City and Knight are great too.
I remember being super disappointed with the latest Ultimate Alliance game for Switch. It had a sick roster and great artstyle, but the combat was just too dull and that mobile game-tier leveling tree just killed my interest.

For actual retro games, the Batman game on NES is one of the best, I think. Hard as hell though, I've never beaten it for sure.

I have really fond memories of Spider-Man vs The Kingpin for the Genesis, being among the first games I had ever played on the system. I'm not sure how much of a good game it actually is, but I played it a lot.

I haven't replayed any of these in forever but I remember loving them when I did.
Spider-Man PS1, Spider-Man 2 PS2, X-Men Legends, and Batman Arkham Asylum.

I tried Legends II and Ultimate Alliance but for some reason I didn't like them.
I played Arkham City and it was good but it wasn't as good as Asylum. The world was just too big with too much stuff to do and it lost focus.

I remember enjoying Spiderman Venom Maximum Carnage a lot as a kid, but there's better Beat Em Ups to be sure.

This is kind of an unusual example, but I always felt the Persona series (5 especially) could be considered Super Hero genre. It's one of the only games I can think of where you juggle being a hero with regular alter ego life instead of just always being in mask.
 
It isn't the most accurate to its source material, but I really like the original Batman for game boy. Such good music.

Raven Software made banger after banger, Activision's locking them in the Call of Duty mines was one of the worst mistakes that they ever did.

I'm really not sure how I didn't notice this thread until now. I mean I've dabbled a little bit in super hero games, it's not like my longest running article series on here is entirely about every playing every Marvel game.

I think the one I could say as my objective favourite is Insomniac Spider-Man. It captured the essence and vibes of the character perfectly, and was also a really fun game on top of that. It changed things up but actually did them smartly and well, the character writing was all on point; 10/10. The Arkham games are also of course in this same tier, Spider-Man really is just the Arkham formula applied to another character. Also, City > Asylum > Knight.

The Ultimate Alliance series is another one I'd recommend, but it's more subjective I think given its way more repetitive nature. You really have to be into that action heavy light-RPG beat 'em up formula to enjoy them, and I usually find there's no middle ground there; you either like it or you don't. UA1 is easily the best in the series, as both 2 and 3 had some weird things in them that I don't really think worked. It's the perfect little snapshot of that era of the comics which I really enjoy, entirely removed from the MCU and its dominating characterizations. Iron Man is almost a secondary character in it for god sakes; there's no possible way you'd ever get away with that now. Spider-Woman is on the roster.

The X-Men Legends games were the predecessors to the Ultimate Alliance games; both are done by Raven Software. They are more towards the 'RPG' side than the later UA games, I highly recommend them as well.

For something else modern I'd say Midnight Suns was a great game too. I'm not the biggest fan of the whole 'card game' angle to it, but it was still well done and everything around it was fine. I like the whole social game aspects with the friendship scores and running around the hub mansion with its side quests in-between missions. It has a little bit of the silly modern style melodrama and it does suck that the game is essentially an Avengers game, but the characters all consistently written well that it gets away with it I think.
 
the whole batman arkham series, spiderman shattered dimensions and web of shadows, the captain america game for ps3, the infamous games, wonderful 101, viewtiful joe 1, prototype 1 and the gotgalaxy game, some of my fav ones
 
Arkham City is the best one imo. Marvel's Spider-man is close though. Spider-man 2 on Ps2 was pretty swell as well.
Injustice and Marvel Vs Capcom are a riot too.
